Playbooks can be adapted based on the personnel and skillset. Hell, Jimmy G came in fresh into our vastly different system and performed at an elite level.
My guess is unless Lynch gets wow'd by an offer, JG remains on the 49ers leading up to the trade deadline. From there, the 49ers will have a better handle on the QB room. It's likely JG does get traded by the deadline if he's a backup or Shanahan is ready to start the rookie.
It's going to be similar to how the Pats played the Brady vs. JB decision.

I think this is massively overstated.
It might take time to consume everything, but any decent QB can come in and be effective from the get go.
There's merit in keeping Jimmy and developing the rookie, but out of all the reasons to do that, the playbook would be closer to the bottom of the list.

Without an insurance policy the system breaks down. Let Jimmy G play and the rookie watch and observe. Receiving a #2 will not move the needle in terms of post season success, roll the dice with Jimmy G for this season.

If we don't draft an extra OL or DL in the 2nd round, will that derail our superbowl march?
If JG is gone and the rookie either isn't good or not ready, will that derail our superbowl march? Keep him. Even if the rookie is good and ready to go year 1, if JG gets hurt then the march continues.
The only way you move on from him now is if the rookie blows your socks off after the draft AND you have a solid/above solid backup QB option.

Keep him to start the season, at least.
Trade him either at the deadline during the season, or next offseason. Whether he gets traded sooner or later depends on how he and the team do throughout the first half of the season. If we're cruising to 8-0 or 7-1 and he's balling out, I doubt we mess with it. If we're doing okay or meh, or he gets hurt, or the rookie is ready to go, or a team offers a ridiculous bounty... he could get traded at the deadline depending on these factors.

As of this moment, with no vet backup on the roster, it'd be doing a disservice to the roster if they traded Jimmy now. With the possibility of having another virtual offseason, with no proper OTAs, the rookie QB has another hurdle to overcome to learn the offense. Asking that rookie to play week 1 could be a disaster for the team's season and the rookie's development. Unless Jimmy requests a trade, I don't think the team should trade him now.

Who isn't going to be versed enough in this offense to lead us anywhere. If we trade Garoppolo we're essentially throwing this season out the window. We have too many veterans ready to win now in 2021 to do that. If he has a good season then we probably get a second. If he is average then probably a mid round pick like a 4th. If he absolutely stinks (highly doubtful) then we just cut our losses and save a ton of money on the cap outright.

The answer is a strong...maybe. I really think it depends on which rookie QB we are getting. I think Zack Wilson could pick up the system pretty quickly. Trey Lance maybe - he is raw in some ways, but did call protections and some plays in college. I think Justin Fields could use a year to sit and learn.
The overall problem is going to be how Jimmy would react to starting with a high draft pick breathing down his neck. If he plays really well, we are in an awkward position of what to do next year. And the first time he throws a pick or takes a sack from holding the ball too long, everyone will be screaming for the rookie to be put in.
If there is ANY way we can still fleece a 1st rounder from New England, I'd jump on it. I would even really consider it for their 2nd. For me, I really wanted Caleb Farley or Jaycee Horn in this draft. When word came out about Farley's surgery, I even wondered if we could trade down a little bit to get him...then trade up from the 2nd to grab Horn too. I think counting on Verrett to stay healthy and Mosely to stop being streaking, is as much of a gamble than counting on a rookie QB to start.

We then can trade up in the 3rd and take the best C/G .
