Because honestly nobody knows for certain how he will turn out. We all hope he becomes a great QB but NFL Draft history is littered with great prospects that failed to perform as hoped. Rodgers on the other hand is a future HOFer coming off an MVP season. We know definitively who he is in the NFL.
Lance might become a great, top of the NFL QB, be slightly above average, average or a bust. The opportunity cost is taking the chance that he'll be the first one instead of the others.

15 years of a Top Prospect = There's a chance he's here for 15 years and is our franchise QB, but there's also a chance he flames out.
Since Alex Smith retired, let's look at him and the #1 OVR QB's that came before him:
Peyton Manning, 1998 --- The dream scenario. 14 seasons with the Colts. A Super Bowl win and a HoF career.
Tim Couch, 1999 --- 5 years with the Browns. Bust.
Chad Pennington, 2000 --- 7 years with the Jets. Had a pretty above-average tenure.
Michael Vick, 2001 --- 6 years with the Falcons. Didn't develop as a passer until he went to Philadelphia.
David Carr, 2002 --- 5 years with the Texans. Bust.
Carson Palmer, 2003 --- 7 years with the Bengals. Probably would've been the next great QB, had he not had that major injury.
Eli Manning, 2004 --- 16 seasons with the Giants. Not the regular season savant that Peyton was, but he got 2 SB rings and will go to the HoF.
Alex Smith, 2005 --- 8 seasons with the 49ers. Ruined by inept coaching staffs until Harbaugh came.
These #1 overall picks are meant to be surefire things, and yet only Peyton and Eli Manning enjoyed decade-long stints. There were some QB's that potentially could've lasted longer, if things went the right way organizationally---Pennington, Palmer, Smith... But it really is a crapshoot.
Trey Lance is coming to a very ideal situation, but he also needs a lot of time to develop. Incredible potential. But he's far from being a surefire player.

Rodgers might work out... He might not. Its Super Bowl or bust for a 37 year old QB making 30 million next year who hasn't been to a Super bowl in 10 years.

He would not have been there at 12.
