I don't know the specifics of SF injuries this year but I know Wilson has been without his top 2 WR over half the season and the OL has missed 20 total starts by the starters, not counting Mcquiston playing out of position half the year. He's had every excuse to not perform and all he's done is improve upon his incredible rookie year.
He did not improve upon his rookie year. His play was almost identical to his rookie year.

2013 - 257/407 63.1%, 3,357 Yds 8.25 YPA 26 TD 9 INT 101.2 QB Rating 96 carries 539 yds 1 TD
Very similar to his rookie year, but this is with the atrocious offensive line situation and injuries all around the offense. 2012 was a relatively injury free year.

I think Russell Wilson was playing better ball at the end of 2012 than he is this year. Those 2012 overall stats included his first few professional games (which were horrible). I remember their fans were screaming for Flynn to replace him. But Wilson started to heat up mid season and finished the year unbelievably strong.
But this year, he started off hot and then started to cool down at the end of the season. Definately a contrast to last year. Compared to how his rookie year progressed, I can see why some people feel Russell hasn't improved this year.
