After all the recent reports and finding. Now that the smoke has sort of cleared on this dumpster fire of a coaching search. It's painfully obvious that it's Baalke who demands to be in charge. His vision or philosphy at some point clashed with Harbaugh's. More times than not it's due to personnel issues and the draft. However the surprising increase of player arrests during the Harbaugh era gave Baalke the ammunition to use against Harbaugh.
Baalke turned to Jed and stressed that we win but don't win with class. The core of the Harbaugh vs Baalke fued was over football issues. Somehow it turned into " philosphical differences". This was all a sham by Baalke. Jed has no clue what he's doing. He can't at his age. He has to listen to someone and that man has turned out to Baalke and only Baalke.
This whole thing stinks and I'm not buying it. Harbaugh knew he was gone since last year, the FO knew it. Even Tomsula knew it. Harbaugh coached the 2014 season as a lame duck coach.

Which is why we struggled. That and injuries and suspensions to key guys. I don't get why people can't see this? That is a huge distraction to the players. They knew all this too. It tanked our season. Which is on Jed. Rumors of a Harbaugh trade to the Browns and all the negative leaks about him to the media. It cost us this year.

Sporting News once reported that it all started with Harbaugh not showing enough balls to control his players off the field. Baalke didn't like the idea of how players after players were getting into some kinda off the field trouble while Harbaugh would give them some kind of a pass and would then talk to the management on how NOT to punish them because of an upcoming BIG game(s)..
This did not sit well with both Baalke ( who came from the Bill Parcells University of Discipline) and Jed York who grew up watching a very classy 49er teams. They also didn't like the fact that their biggest stars for most of the times were the one getting in the off field trouble. It became evident that Harbaugh would careless w/ whatever his players were doing off the field but as long as they show up big and win come Sunday.
The All Pro Veterans did get sick of this and like Deion once reporterd, Harbaugh had lost the trust of his players, and especially the veterans..
It was also reporterd that for each time Baalke would draft a player Harbaugh did not want, Jim would sit there and just look straight up in to the air and act like a child who had lost interet.

It started in the offseason, probably during the draft and mini camps. Harbaugh probably wanted to draft a WR in one of the deepest classes ever and Baalke got him Stevie Johnson and B Lloyd. Rather than moving up with our dozen picks to draft a guy like Beckham, we settled on Ward who wasn't on anyone's radar in the first. Ward gets roasted on the field while he's learning and costs us our first loss by a mismatch with Marshall on the Bears. I'm sure Harbaugh reminded Baalke every time on how to do his job, and Baalke didn't want to deal with it anymore. Those reasons also every time theres a holdout or negotiation Harbs would jump in for the player instead of staying neutral or stating the company line.
Baalke has drafted well at LB, and DE, but has whiffed on offense. The only reported pick that Harbaugh was allowed to make is when he lobbied to trade up 3 years ago and get Kap the pick after Dalton.

I really think it started.. the 1st seeds with lamichael james and jenkins.
as our offense progressed we seemed to be wanting to go vertical a heck of a lot more often. i think jim pushed for speed, speed speed.
look at what baalke likes.
big fkn oline
physical corners
physical safeties
aggressive linebackers
pounding the football ("somewhere he said we will run the ball")
he trades for boldin
then goes and drafts james and jenkins?
doesn't look anything like trent guys.
me thinks jim asked for speed, trent obliged, jim didnt fkn use them properly (or in james, ever)

It's not about Baalke. It is about Jed and the YORK FAMILY. Things went south when his agent started talking about a $6 - $7 million a year extension. An amount the Yorks never had any intention of paying. In fact they are really happy to be out from under the $5 million a year salary. Baalke was confident in his pick of Jenkins, reportedly. Harbaugh wouldn't even activate him (and rightfully so). Pretty much the same thing with LMJ.
Neither of these players, or many other signed or drafted, fit Harbaugh's offensive style.
