He was Harbaugh's QB coach when Harbaugh was QB for the Chargers.

That does not mean anything. I highly doubt Johnson will be the 49ers OC. Maybe Harbaugh offers him a QB or WR coaching job. I think David Shaw will follow Harbaugh here as OC, but Harbaugh will call plays

These days, QB coaches switch to DB coaches. Good chance he may be retained since they are familiar with one another. At what level and if Johnson is willing to take a demotion is the big question.

I have always thought that you hire a HC first and then he picks his assistants. I think that is what Harbaugh will be able to do.
I wanted Harbaugh like many others as the coach, so who ever he keeps or hires I will be happy with.

The one game JH will be reviewing will be the plays Johnson called in the AZ game. That was the only game he was fully free from Singletary and the play calls and sequencing were dramatically different than previous games.
It obviously isn't a lock but JH would be well-advised to give him serious consideration as the players liked him a lot.

Jim Harbaugh is not going to hire a big name offensive coordinator either way. I think Mike Johnson is competent enough to be retain. I don't mind that if Jim wants to, knowing that Jim will be heavily involved on offense anyway.
While I don't think at this point Mike has proven enough to be an offensive coordinator under Mike Singletary or any defensive background headcoach. I think Mike will do just fine under Jim Harbaugh.
