Franklin will be franchised--the cost for a franchise tag for DT is just over $7 million.
VD might reach a long term deal--Brent Celek just signed an 8 year $34 million deal with $11 million guaranteed. I'd expect a deal with VD to be something like $40 million with $15 million guaranteed.
Willis won't sign an extension yet. He'll be worth much more if he can hit FA with 5 Pro-Bowls under his belt.
Goldson's base salary was $550,000. I expect we can sign him to a $1 million per year salary with $2 or $3 million guaranteed.
Brooks' base salary was $535,000. I expect that we'll offer him a RFA tender for a year (which would be $1 million) to make sure that his performance wasn't a fluke before extending any kind of long term deal.

I am actually pretty impressed with the way McGM has drafted. People that complain about his picks don't know much about football, and don't pay attention to anybody but the 9ers.
What if he would have drafted Michael Huff instead of Vernon Davis, Adam Carriker instead of Patrick Willis, Craig Davis instead of Joe Staley, or Vernand Morency instead of Frank Gore. NICE

Fixed the other players you named were not drafted by McCloughan. He played a part but he did not pull the trigger on them. If you blame Nolan then you must also give him the credit he is due as well.

Since it will be an uncapped year, would it be wise to extend all our essential players right now? That way we could majorly frontload their contracts, while potentially going over the salaray cap, but would be in salary cap heaven the next few years?

If those players are willing to sign their extensions then yes, it would be a great idea. It just seems VD and Willis want to wait and see what the new CBA will be or even try free agency and see how much teams are willing to throw at them.
